How to fix some mysterious problems.

In my opinion, if the IPSW can be extracted to the device and installed, there should be a way to inject Cydia to the .ipsw and restore with it. What's the matter with it? Why isn't it possible? Both technical and non-technical answers are fine, sorry for my bad English.

You can, its called creating a custom IPSW with redsn0w or sn0wbreeze (or in the past Pwnagetool)
A more technical reason that you cant just throw the cydia app in without a tool is because it needs a custom kernel to run unsigned code and hook the system. The custom kernel requirement is why there is currently no jailbreak for newer devices, they dont allow arbitrary kernel code execution in the normal sense.

Edit - And just to add to Dr's answer, if you just injected cydia and wrapped up the ipsw, itunes would reject it because it knows its been altered. (why we have pwned dfu)
