I thought the same thing so what I did was to backup as much as I wanted (SMS and contact list only in my case). Downgraded to 4.1 activated it in iTunes with an official carrier sim then upgrades to 4.2.1 activated it again and then used the latest GP 6.1(?) and since then, my battery has been holding it's charge quite well. I'm using the iPhone 4 by the way.

Good luck

Well there's nothing in the changlog/readme of 6.1 that says anything related to battery issues/fix, you have noting to lose by running 6.1 over the top of your current jailbreak, so I guess you will have to try that and report your findings back here.
