One question about evasi0n and how I updated

Reading around, we have to update through iTunes. Fair enough, did that, but it restoring my iTunes backup did not restore my apps properly. So I re-restored and restored with iCloud. Am I safe? I've read a little that iCloud backups weren't safe either, is it true?

So to clear it up, I just used the backup of my unjailbroken 6.0.1 iPod Touch 5G on my soon-jailbroken 6.1 iPod Touch 5G.
