Pangu provides an iOS 9.0 untethered jailbreak. TaiG provides an iOS 8.4 and 8.3 untethered jailbreak.

You can use Cydia Impactor if you need to un-jailbreak an 8.1-8.4 device without restoring.

How to fix some mysterious problems.

I am pretty sure the answer is, and I will confirm when the 2nd restore finishes:

Do not unlock the phone and fiddle with the icon layouts before it gets to the point of actually installing the apps and has built the folder structure.

All I did was move "Passbook" from the first page to the second page. I did this before it started syncing the apps. When the apps started copying, I had many pages of them where they had all been in folders on two pages before.

Definitely sounds like it was caused by moving Passbook; iOS won't try to merge the icon layout on your device with the one in the backup.

Only native apps that I placed in a folder remained in a folder on mine after restore from backup. All appstore apps escaped from their cages. :D

That is indeed what it was. And I could not kill the "restore from backup" any other way than by doing another full restore of the device. All that wasted time because I got in a hurry and moved an icon. And then the C: partition filled up whilst I was trying to do that, so I had to find some stuff to move off to another drive, necessitating a third full restore. Sheesh!
