How to fix some mysterious problems.

Just curious as to whether there is any way of backing up or making a backup list of tweaks/themes/settings etc on iPhone before updating firmware or before having to do a restore, rather than restoring device to jailbreak and then having to manually scour through the repositories for the tweaks/themes/settings that you previously had installed onto your iDevice?

There might also be a way through SSH but I don't know about it.

There is the excellent PkgBackup ($10 in cydia). I use it, it backs up anything. There are also free things like aptbackup, but they're not very good, you end up re-installing manually anyway.
