How to fix some mysterious problems.

I am running iOS 4.32 on my iPhone 4, and have been holding off upgrading to newer iOS because I am not sure how to preserve my other apps which were not obtained via the iTunes App Store.

I understand that if I upgrade to a newer iOS version, I will have to redownload all my Cydia apps and there are Cydia apps that can help streamline this process for me if I want to.

However, what about those non-App-store iOS apps? (e.g. those apps I installed via .ipa files) I once helped someone else to upgrade to iOS 6 (and thus unjailbreaking the phone), and I can see that iTunes first backed up all Apps (including their .ipa indtalled ones), then upgrade the iOS and then try to restore all the apps, and for those .ipa apps, iTunes will just prompt the user that those apps cannot be restored and skip them.

If I want to keep those non-Cydia non-App store app (including the saved user data/saved game data) after upgrading to a newer iOS and jailbreak it again. What are the orders to preform such tasks? (and any extra tools that I would need?)
