Help with jailbreaking and Cydia for iPhones, iPads, and iPod touches.

Pangu provides an iOS 9.0 untethered jailbreak. TaiG provides an iOS 8.4 and 8.3 untethered jailbreak.
Check @PanguTeam, @taig_jailbreak, @saurik, and /r/jailbreak for news and updates.
You can use Cydia Impactor if you need to un-jailbreak an 8.1-8.4 device without restoring.

How to fix some mysterious problems.

In anticipation of the new untethered JB (evasi0n), I updated my iPhone to 6.1 using iTunes..... Not restore but updated..... Do I need to do a clean restore (Shift + Restore) for the upcoming Jailbreak or stay as I am?

You don't need to, but it is advised and will be more reliable. Very little testing wiil be done on updated devices. Refer to the links at the top of this page.

Even though the update done wasn't OTA but done with iTunes?

Yes. You don't NEED to restore, but it is highly advised. I would restore to be safe.

Do I restore to factory settings and then restore from back up or do I just restore from back up?

yes, you need to restore not update
