So, I updated from ios 6 to ios 6.1 OTA and it works fine, but does that mean I can't jailbreak it? This device has never been jailbroken before.

You can, but it's recommended to restore with iTunes rather than OTA. This is for the possibility (not guarantee) of future downgrades.

It should be fine but to be on the safe side most jailbreakers and jailbreak devs say the safest thing is to to it through iTunes. You can try to jailbreak it the way it is now come Funday or you can restore it in iTunes

OTA replaces the changed system files leaving the old ones the same making the OTA update smaller than an iTunes update size.

itunes restore/update replaces the entire system partition. so its like having a new iOS (files and apps arent affected because they are on a data partition unless you restore).

i assume when the devs test out the jailbreak they use a fresh OS(itunes) and files in the ota might be different from itunes
