How to fix some mysterious problems.

For part of a university experiment I have had to capture traffic send/received from an iPhone. To do this I have had to jailbreak my phone and install Pirni (Which I can't do for other reasons).

I have done a back up before I jailbroke my phone so I would like to know the best way of restoring. I have read that it is best to restore from new to get rid of all traces of jailbreak so my question is, once it has been restored as a new device, can I then restore it using the backup I done before jailbreaking? and will that mean the jailbreak is gone.

If there is another method, please let me know.

You can take a backup when it's jailbroken, restore it and restore from the backup. It'll be unjailbroken then.

That will still have traces of jailbreak though won't it?

Nothing significant - Cydia and all your packages will be gone. There could be some tweak preferences files left hanging around, but they don't have any effect on non-jailbroken devices. The rare exceptions I know of are where tweaks modify stock preferences files and then those preferences files are loaded back on the device, such as tweaks that enable battery percentage on iPod touches.

Do you think it would be possible to ssh into the phone to remove these files you talk about?

If your backup was made prior to jailbreak, then there will be no jailbreak settings included when you restore firmware and restore itunes backup.
