Should I upgrade to IOS6.1 now with my JB phone or wait until the new JB is released?

Download the ipsw now before the servers melt. http://www.icj.me/ios/6.1. Then shift (option on Mac) / Restore in iTunes when you're ready.

you can update at any point. If you want to update now, you can feel free to. Just make sure that when you do that you update via iTunes

Restore via iTunes, not update.

Both OTA and iTunes update are not recommended to qualify for a possibility of future rerestore.
