SSH into your device with a Terminal app and run apt-get update

You will be able to see which specific repo is taking a long time or failing.

Then try to use Cydia to remove that repo. If it only happens over 3G, then your network is blocking the repo. Repo blocking is starting to appear in the news, and is really popular with Chinese providers. If you don't have issues on WiFi, then it's a blocking issue, and you may need to configure a proxy or a VPN service. Then grab the VPN toggle for SBSettings and toggle it on before running Cydia.

If you cannot remove the repo from Cydia, download cyfix. It's not in any official repo; you may need to manually install it. Google it, grab the deb file, and open it with iFile, choosing the Installer option.

This can happen if any repo doesn't answer on time. This happens if one of the repos is overloaded or not reachable. If you added it manually, you should remove it again. Otherwise just try again next day.
