Question

I currently am running 5.0.1 jailbroken and wanna update to 6, but dont want to go through the long process of restoring the whole phone. If i were to just update, what would happen? Would everything work except the jb stuff be gone or would it mess up the firmware?

Update is simply "the long process of restoring the whole phone" plus then restoring from iTunes backup. :P

You will lose the jailbreak, so I would recommend staying at 5.0.1. You didn't mention what device it is, be aware that if you go to iOS 6 on anything OTHER THAN an iphone 4 or iPod Touch 4, you can't go back to iOS 5.

Update is different from Restore but you can do the shift+restore on both (option+restore in MAC).

Usually, an error will occur when updating a jailbroken device. It's still best to backup everything in iTunes and do the restoring via DFU mode.

If Jailbreak is important to you, then I suggest to stay on your current firmware, for you cannot go back to 5.1.1 when you go straight to iOS 6.0..unless you have the 4.x & 5.x SHSH (This only applies to A4 devices)

If you really want to go to iOS 6, it's best to click "restore". Updating does tend to take a shorter amount of time, but the downside is that you'll lose some disk space - see this post by BigBoss:

First off, you never use “upgrade” on a jailbroken device. If you do that, you automatically lose about 500mb of disk space and never recover it until you finally restore. If you upgrade from 2.0 to 2.0.1 using upgrade button, you lose 500mb. If you then upgrade from 2.0.1 to 2.0.2, you lose another 500mb. And this continues until you hit the restore button. The data loss is because Cydia moves your files around to free up space. The moved files become inaccessible but stay on your disk which means you essentially just lose the space. The more apps you had installed in Cydia, the more space you lose.
